Clarity Chromatography Software 10.2 released!

<p><strong>Traditional EI library searching works exceptionally well when the unknown compound is already present in the spectral library. However, analytical chemists frequently encounter compounds that are structurally related to library entries but are not exact matches. NIST's EI Hybrid Search addresses this challenge by combining conventional spectral matching with mass-shifted fragment alignment, allowing the identification of analogs, derivatives, and novel compounds that may not exist in the database.</strong></p><p>This guide summarizes the workflow presented by James Little and demonstrates how to use NIST 26 Hybrid Search in conjunction with the Chromatogram Window and MS Interpreter to obtain more meaningful structural information from unknown EI GC-MS spectra.</p><blockquote><p><a target="_blank" rel="noopener noreferrer" href="https://gcms.labrulez.com/paper/33370"><strong>You can download PDF Handout for this guide HERE</strong></a></p></blockquote><h4><strong>Why Hybrid Search Matters</strong></h4><p>Conventional EI library searching relies on direct matching between an unknown spectrum and spectra stored in a library. Hybrid Search expands this concept by allowing fragment ions to be matched even when they are shifted by a consistent mass difference (Δm). This enables the software to recognize compounds that differ by substituents or structural modifications.</p><p><strong>Key advantages include:</strong></p><ul><li>Identification of structurally related compounds not present in the library</li><li>Detection of analogs, derivatives, and emerging compounds</li><li>Integration of exact fragment matches and mass-shifted matches into a single score</li><li>Improved interpretation of unknowns through proposed structural modifications</li><li>Enhanced confidence when molecular weight information is available</li></ul><p>Although Hybrid Search does not require the molecular ion to be present, performance improves significantly when the molecular weight can be estimated or constrained. In these cases, the observed mass difference between the unknown and library compounds can often be translated directly into a plausible chemical modification.</p><h4><strong>Configuring Hybrid Search</strong></h4><p>Before performing a search, the Hybrid Search settings should be configured within the NIST Library Search window.</p><p>Recommended settings:</p><ul><li>Select the Similarity search mode</li><li>Enable Hybrid Search</li><li>Keep the In Spectrum option checked under normal circumstances</li><li>Allow the software to estimate the molecular weight automatically</li><li>If the estimated molecular weight appears incorrect, manually enter a nominal molecular weight</li><li>Select all relevant libraries (NIST, Wiley, user libraries, etc.)</li><li>Save the configuration for future use</li></ul><p>The selected molecular weight used to constrain the search is displayed in the lower-right corner after the search is completed.</p><h4><strong>Optimizing the Results Display</strong></h4><p>Hybrid Search produces several unique parameters that are not shown in the default results table.</p><p>Additional columns should be added by right-clicking within the results table and selecting Properties. VOCs from decomposing remains have been studied before,1 however there is a gap that remains in the knowledge on VOCs that evolve from submerged decomposing remains. 2 In this study, submerged animal tissue was tested to see how the VOCs can be utilized in forensic settings.&nbsp;</p><p>This study used data obtained last summer using comprehensive two-dimensional gas chromatography – time-of-flight mass spectrometry (GC×GC-TOFMS). Pigs (Sus scrofa domesticus) are often used as analogs in decomposition studies due to similarities with humans. 3 In this study, pork belly samples were submerged in mason jars filled with water and stored at different temperatures. The GC×GC-TOFMS instrument was used to collect odor from above water samples for a period of twelve days.</p><p>GC×GC is often used to analyze complex odor profiles. When analyzing samples with GC×GC, there is a lack of standardization to process the data acquired from time trials. There is a need to discover effective ways to track VOCs for chemical identification and longitudinal analysis.</p><p>The goal of this research was to compare different software approaches to analyze GC×GC longitudinal data to achieve accurate analyte identification, representation of data over time, and effective class characterization.</p><h4><strong>Methods</strong></h4><p>For the first four days, 5 mL of water was taken and run on the <a target="_blank" rel="noopener noreferrer" href="https://gcms.labrulez.com/products/37"><strong>GC×GC-TOFMS</strong></a>. Thereafter, the samples were sampled and run every three days until day twelve. Data were analyzed initially using <a target="_blank" rel="noopener noreferrer" href="https://gcms.labrulez.com/products/41"><strong>ChromaTOF</strong></a> (LECO Corporation). The samples were then analyzed using <a target="_blank" rel="noopener noreferrer" href="https://gcms.labrulez.com/products/348"><strong>ChromaTOF Tile </strong></a>and <a target="_blank" rel="noopener noreferrer" href="https://gcms.labrulez.com/products/1873"><strong>ChromaTOF Sync 2D</strong></a> to compare how they can be used in a forensic setting.</p><p>Peak tables were curated in Tile and Sync 2D. Then, ChromaTOF was used as a guide to confirm which peaks were identified correctly. If the compound was correctly identified, the peak would be accepted or kept on the table. If not correctly identified, the peak would either be rejected or deleted. Once the tables were complete from the different software approaches, they were exported to Excel for further comparison.</p><p>In excel, the relevant hits that were identified as decomposition VOCs were compared across the software approaches. The compounds that were most commonly found were compared to existing literature on decomposition VOCs. From there, two tables were built; where one table was compounds confirmed with literature and the other table was compounds not confirmed with literature.</p><p>Comparison between software approaches included looking at different criteria to see which method was the most effective and efficient. The criteria included how long the software approach took, the number of compounds found in each software approach, the accuracy of peak area in the software approach compared to ChromaTOF data, and principal component analysis (PCA) comparison to see which software approach was best used for forensic practice or research.</p><h4><strong>Conclusions</strong></h4><p>Sync 2D showed the capability of showing trends in decomposition compounds</p><ul><li>This software approach can be used in research environment where longitudinal data is needed to determine the trends of decomposition data&nbsp;</li><li>Best purpose: research applications requiring longitudinal tracking&nbsp;</li></ul><p>Coefficient of Variance’s and Fold Change’s PCA plots showed their ability for clear class differentiation&nbsp;</p><ul><li>The two software approaches can be used to distinguish water containing decomposition in a crime scene&nbsp;</li><li>Best purpose: comparison at a single point and time [detailed analysis]&nbsp;</li></ul><p>Fisher Ratio showed a proficiency in identifying top differentiating compounds and showed aptitude for class differentiation&nbsp;</p><ul><li>The software approach would be helpful for cursory analysis for crime scene evidence&nbsp;</li><li>Best purpose: quick comparison of biggest difference for swift identification</li></ul><h3><strong>3. They can be produced from a range of raw materials, including plant oils, animal fats, and used cooking oils. Biodiesel is mainly being produced from rapeseed, soybean, and palm oils. Due to this diversity of feedstocks, continuous quality control is necessary as the quality of the raw material has an enormousimpact on the quality of the biodiesel.&nbsp;</p><p>The EN 14103:2020 describes the determination of total ester content and linolenic acid methyl ester content in biodiesel by means of gas chromatography with flame ionization detection (GC-FID). The total ester content covers a range of fatty acid methyl esters (FAME) from C6 to C24, and linolenic acid methyl ester is investigated separately as interfering reactive compound that might influence long-term stability of the biodiesel. According to the standard, the total ester content must be greater than 90 % (m/m) and the linolenic acid methyl ester content shall be between 1 and 15 % (m/m)1.</p><p>This study shows the analysis of biodiesel originating from rapeseed,soybean, and palm oil using the Nexis GC-2060.</p><h4><strong>Multi-Mode Injection Unit as Alternative&nbsp;</strong></h4><p>Shimadzu’s multi-mode injection unit (MMI) offers reliable splitsplitless mode functionality over a broad range of carbon numbers. It allows analysis of biodiesel samples with high repeatability and provides chromatographic results comparable to those measured with SPL as dedicated split-splitless injection unit. The use of MMI significantly shortens maintenance downtime from tens of minutes for a classical split-splitless injection unit to just a few minutes. Figure 3 gives a direct comparison of an exemplary rapeseed-based biodiesel sample measured with SPL (top) and MMI (bottom).</p><h4><strong>Conclusion</strong></h4><p><a target="_blank" rel="noopener noreferrer" href="https://gcms.labrulez.com/library?mainauthorItems=1&amp;search=2060"><strong>Nexis GC-2060</strong></a> provides reliable analysis of biodiesel samples regarding their ester and linolenic acid methyl ester content according to EN 14103:2020, covering the various ester types commonly in use. The study addresses a key limitation of conventional LC-MS/MS methods, which are highly effective for many PFAS but less suitable for more volatile species such as fluorotelomer alcohols (FTOHs), fluorotelomer acrylates (FTAcr), and fluorotelomer acetates (FTOAc). By incorporating GC-MS/MS analysis, laboratories can obtain a more complete characterization of PFAS contamination across environmental, biological, and food-contact materials.</p><p>The analytical workflow utilized an <a target="_blank" rel="noopener noreferrer" href="https://gcms.labrulez.com/library?mainauthorItems=10&amp;search=8890"><strong>Agilent 8890 gas chromatograph</strong></a> equipped with an autosampler and coupled to a <a target="_blank" rel="noopener noreferrer" href="https://lcms.labrulez.com/products/554"><strong>Waters Xevo TQ Absolute tandem mass spectrometer</strong></a> operated with APGC ionization in positive-ion mode. Separation was performed on an Rtx-200 capillary column, while data acquisition and quantification were managed using <a target="_blank" rel="noopener noreferrer" href="https://lcms.labrulez.com/products/1544"><strong>waters_connect software</strong></a>. Unlike traditional electron ionization (EI), APGC generated intact protonated molecular ions, significantly improving sensitivity and selectivity for GC-amenable PFAS. A method covering 35 PFAS compounds was developed, achieving lower limits of quantification (LLOQs) of 0.025–0.1 ng/mL for most analytes.</p><p>Several sample types were evaluated, including wastewater, surface water, soil, fish tissue, shrimp, and food-packaging materials. Environmental and biological samples were prepared according to EPA Method 1633A and had previously been analyzed by LC-MS/MS, allowing the GC-MS/MS method to serve as a complementary technique. Food-packaging samples were extracted with methanol containing ammonium hydroxide and analyzed for targeted PFAS. While no target PFAS were detected in the tested packaging materials, multiple GC-amenable PFAS were found in environmental samples. Fluorotelomer alcohols were the most frequently detected compounds, with wastewater and ski-wax-impacted soils showing the highest concentrations.</p><p>The results demonstrate that APGC-MS/MS provides a sensitive and robust solution for the analysis of volatile PFAS classes that may be missed by LC-MS/MS alone. The method delivered accurate quantification, effective chromatographic separation, and reliable recovery in spiked samples. The authors conclude that combining APGC-MS/MS with established LC-MS/MS workflows enables a more comprehensive assessment of PFAS contamination, particularly for emerging fluorotelomer compounds and other GC-amenable PFAS that are increasingly relevant in environmental monitoring and food-packaging investigations.</p></div></div></div></div></div></div></section></div></div></div></div></div></div></section>

<p>Microplastic are particles of  1µm to 5mm and turned into an an emerging issue all over the globe. The intake into the environment can derive from different sources such as laundry effluents, car tires, plastic waste to name a few. Microplastic is found in soil, air and water. Here is an example to give an impression of magnitude of microplastic in the marine environment:  4.8 million tons of plastic waste enter the world&#39;s oceans each year (1). They degradate and can enter as micro- or nanoplastic into the food chain. The degradation of microplastic makes it more risky since nanoplastic (particles smaller than 1 µm) can go directly into human cells.</p>
<p>In addition to their presence which is already of concern, they can adsorb other pollutants like  persistent organic compounds (POPs) on their surfaces. These hydrophobic organic chemicals adhere to the microplastic particles and reach concentrations up to 1 million times higher that of the surrounding medium (e.g., water) (2). The particles may enter the stomach and release the POPs, which accumulate in fat cells. </p>
<p>The goal of researchers is the determination of the micro- and and nanoplastics, their composition and quantities, as well as their degradation products and their source of origin. To identify the kind of plastic like polyethylene (PE) or polyamid-66 (Nylon66), spectroscopic techniques such as FTIR can be used. If quantification or detection of nanoplastic are required, pyrolysis in combination with single quadrupole GC-MS comes into place. For more detailed information, such as degradation products or isotopic ratios for the determination of source of origin, high-resolution-MS is the technology the technology of choice.</p>

<h3><strong>Presentation 1: Non-targeted and Targeted Analysis of Spirits Aroma/Flavor Compounds using DHS-GC(-GC)-MS</strong></h3>
<p>Chromatographic analysis of distilled spirits has witnessed a sea change over a recent short period of years. Previous approaches which relied on solvent extraction procedures to enrich the secondary aroma/flavor compounds from the dominant ethanol-water base, can now be replaced by solventless, automated instrumental methods. Such solventless approaches comprise Stir Bar Sorptive Extraction, Static and Dynamic Headspace and Large Volume Injection. These methods rely on the ability of a PTV (Programmable Temperature Vaporization) injector to enrich analytes of interest before transfer to the GC column, while venting unwanted matrix.</p>
<p>Complex GC-MS data files obtained in this way, can also be further processed by powerful filters such as Spectral Deconvolution followed by RI based isolation and verification of identities of aroma/flavor compounds. The sequential progress of the GC-MS data file through these various filters and finally into a chemometric software for investigative discrimination of samples is achieved by simple mouse clicks. This is a very attractive outcome for practicing flavor Chemists and could be regarded as the final fulfillment of what previously could only be an outcome to aspire to.</p>
<p>These solventless techniques can be so efficient, and sometimes give such complex GC-MS data files, that often an additional chromatographic dimension may be required, especially for detection of ultra-trace compounds. This is supplied by chromatographic heart cutting where elution segments from one column are transferred to a second column of different polarity for increased resolution. The necessary instrumental configurations required for this purpose are also available in fully automated format.</p>

<h3><strong>Presentation 2: A Variety of Extraction Techniques Used to Determine Analytes of Interest in Distilled Spirits</strong></h3>
<p>Analysis of distilled spirits using GC-MS can be challenging due to the multitude of flavor and aroma compounds that exist in the predominantly ethanol-water mixture. The optimal extraction technique or techniques must be able to isolate and pre-concentrate the analytes before introduction into the GC-MS to produce meaningful data. GERSTEL offers numerous automated sample introduction and extraction techniques including Static Headspace (SHS), Solid Phase Microextraction (SPME), Thermal Desorption (TD), Dynamic Headspace (DHS), and Thin Film Solid-Phase Microextraction (TF-SPME) and Pyrolysis. GERSTEL offers additional features to each extraction technique including Multiple Headspace Sample Enrichment (MHSE) and TDx Multidesorption that can provide significantly more mass on column and lower detection limits. GERSTEL also offers unique detection capabilities with the olfactory detection port (ODP) allowing the analyst to smell compounds as they elute from the GC column. With simultaneous mass spectral detection, key odor-active compounds can be identified in complex products.</p>
<p>Common challenges encountered when analyzing distilled spirits include reproducibility of batches, identifying and quantifying off-odors produced during the fermentation process, and consumer satisfaction, especially in the context of competitors, to name a few. This presentation will show how GERSTEL addresses these complex challenges by having a complete “toolbox” of extraction, introduction and detection options that can be combined and optimized as needed.</p>

A fast and automated workflow for the quantitative analysis of microplastics in complex matrices and air will be discussed using Pyrolysis-GC/MS.

<p>Photodegradation of plastic products is known to accelerate weathering and the resulting release of chemical additives and particles to the environment, however these processes are complex. Here, eight different plastic consumer products were leached in double distilled water under exposure to strong ultraviolet (UV) light for ten days, and the chemical composition of the leachates was compared to their respective dark controls. The leachates and plastic particles were investigated with a wide battery of chemical analytical tools to broadly characterize the underlying processes and possible hazards. These covered (a) metal(loid) analysis, (b) microplastic analysis, (c) analysis of &gt;70 organic target analytes and (d) nontargeted screening of the extracts.</p>

<p>Microplastics and other polymers are found in the environment. For this reason, it is important to have reliable methods to identify them. Methods used to detect nano- and microplastics in the environment include Fourier-transform infrared (FTIR) spectroscopy, Raman spectroscopy, laser-directed infrared (LDIR) spectroscopy and thermogravimetric analysis (TGA)/pyrolysis. These measurement techniques can provide a lot of information, but sometimes require a database with a lot of high-quality data to compare measurement results. Machine learning (especially classification models) can help improve data processing and accuracy.</p>
<p>Recent research has looked at how machine learning can help improve the accuracy of identification with infrared spectroscopy. Different computer models were tested and examined to see if the accuracy increases and if it does not require an unreasonable amount of computing power and time. This research focused on finding an effective method for identifying polymers in the environment based on their mid-infrared spectroscopic signals.</p>
<p>Polymers are identified by infrared spectroscopy by comparing their spectra with spectra in a database/library. This works well for new polymers, which are clean and barely degraded. Since polymers from the environment are actually degraded, comparing their infrared spectra with spectra in the library is difficult. This is because the spectra in the library often have large deviations from the spectra of the measured polymers. Increasing the number of spectra in the library is not possible because the number of spectra of environmentally degraded polymers is almost infinite. The study therefore looked at whether the problem of small data sets can be addressed using machine learning. The research presents a data enrichment technique to generate spectra of degraded polymers from single spectra of a limited number of samples. Four models were tested using these spectra to identify polymers. The study shows that all the models achieve high success rates, thereby facilitating the identification of polymers from environmental samples. Moreover, the research shows that it is not necessarily the most advanced computer model (particularly deep neural network models) that yields the best results.</p>
<h5><strong>10:30 From the River to the Sea: Microplastics in Sediments of the Thames River</strong></h5>

<p>Microplastics have been investigated for over 45 years especially in the marine environment, but only in the past years research has started to focus on freshwater environments. In the frame of the H2020 LABPLAS project, sediments along the course of the Thames river in its freshwater and estuarune part were studied in order to better understand the sources, transport, distribution and impacts of plastic pollution and to detect the amount of plastics transport via the rivers into the sea.</p>
<p>In the frame of the project, a winter and a summer campaign were conducted 2022 and samples taken from 6 sites within the study area. Sediment samples were taken with a Van Veen grabber from the edge of the river, wet sieved into different compartments (10 100 µm, 100 1000 µm, &gt;1000 µm), density separated and the organic matter digested. The plastics from the sediments were characterized with a Laser Direct Infrared (LDIR). The preliminary results reveal that microplastics are present in all samples. The amount of particles varies significantly between the sampling sites showing the importance of industrial emissions and cities.</p>
<h5><strong>10:50 Good Laboratory Practices to Characterize Microplastics Using Quantum-Cascade Laser Reflectance Absorbance Spectrometry</strong></h5>

<p>The nowadays broad societal interest in microplastic pollution demands urgent responses and actions. For these be possible politicians must set rules which, in turn, are not possible at all without sound scientific data. Unfortunately, there is a general feeling that the experimental results obtained so far are not still fully comparable and, further, that the monitoring field where hundreds or samples are taken is not being fully considered. Scientific studies and future regulations depend critically on a reliable identification of the polymers (if any) that constitute the suspicious particles under study. Out of the various analytical techniques to characterize them a novel one based on reflectance-absorbance spectrometry, commercialized as LDIR, outstands. It uses a tuneablemid-IR quantum cascade laser (QCL) to imaging a reflective microscopy slide or a metal-coated filter in a remarkable small timeframe. This communication is meant to present best practice guides to overcome some obstacles/difficulties in routine measurements, and open a path for field monitoring; among them: the adequacy of the spectral range, the variation of the peak&#39;s intensities with the size of the particles; the speed of the analysis as a function of the instrumental setup; the criterion to identify unknown spectra (a tiered approach is finally suggested); and how to differentiate fibers and fragments semiautomatically. Also, an empirical dependence of the depth of penetration of the QCL laser in common plastic particles is approached first time.</p>

It outlines some advantages and good laboratory practices of this approach, the importance of method normalisation, and how it can provide detailed information on polymers and plastic additives.</p>

A major percentage of microplastics originates from textiles. One pathway into the environment are washing procedures because the textiles release fibers during the process. Therefore our aim was to find a fast and easy way to identify fibers. In our presentation we want to give insights in our approach to the analysis of fibrous microplastics with the LDIR 8700. We will talk about our strategies, the results we achieved and difficulties we faced.</p>
<h5><strong>11:40 Looking beyond the Polymer: Using Thermal Desorption GC MS to expand our understanding of Microplastics</strong></h5>

<p>Detecting and analysingmicroplastics in the environment is challenging. The method must be able to detect and distinguish between a large variety of polymers. Additives, such as hardeners, flame retardants and preservatives, used during the manufacturing process and other compounds, that can adhere to the surfaces of microplastics from their environment, can affect their toxicity assessment. These additives could be used to link the microplastics found in the environment to their original use or potentially even back to the manufacturer.</p>
<p>In this study, various salts were sampled and filtered and analyzed for their microplastic content. TD–GC–MS was used to identify and measure which concentration of the plastic PS, PET, PVC and Nylon 6 had been incorporated into the crystalline structure of the salt during evaporation. By using direct desorption and backflushing technology, a large sample size could be easily isolated from the lab environment during analysis while ensuring a large range of volatile organic compounds (VOCs) including the marker compounds for four polymers could be trapped and analyzed.</p>
<p>The VOC-profile of the microplastics not only gave information about the polymer and its concentration within the sample, but further information about the toxicity could be extracted. This enabled the determination and tentative identification of additional compounds in the samples, such as dimethyl ether, acrolein and cyclopentane. These are used in the process of manufacturing plastics, so could assist with identifying the source of the plastics. For the four analysed polymers distinct marker compounds could be identified and calibration curves determined for each polymer. In all of the real-world salt samples microplastics were identified, highlighting the ubiquitous nature of the microplastic contamination.</p>
<p>This further information about the origin of the polymer, as well as the origin of the microplastic particles can be gathered by investigating the full VOC-profile obtained by TD-GC-MS. This allows both additional polymer information and particle source characterization.</p>

<p>Microplastics have been on the front page of newspapers, a dominant topic for environmental research (and funding), and a recent focus for regulatory action across the globe. Their potential impacts have been classed as a planetary boundary threat and new studies are published daily, reporting microplastics virtually anywhere on the planet. But despite numerous publications, there are still a lot of open questions on how to effectively and reproducibly characterize microplastics. How can microplastic characterization be automized? What is the impact of additives or weathering on the characterization accuracy?</p>
<p>In this presentation I will provide an overview and the first results of a research collaboration between Agilent technologies and the Emerging contaminants lab at Toronto Metropolitan University that works on addressing some of these questions. Our research aims to create a versatile microplastic library using weathered and new plastics commonly found in the environment. This library will additionally be used as a training set for developing automated particle characterization for the LDIR.</p>
<h5><strong>12:20 Identification of Microplastic Particles in Soil Using LDIR</strong></h5>

<p>The use of agricultural plastic has become increasingly concerning in an environmental setting in recent years; in Europe alone, an estimated 2.5 million tones of plastic mulch films are used each year. The use of mulch films for crop production has been promoted by governments worldwide due to its many benefits, however the removal of these films from the soil can be difficult due to their poor mechanical strength and fragmentation, and barriers such as poor incentives for farmers and underdeveloped infrastructure for collection and disposal. The latter often leading to the films being discarded or incinerated along field margins, or ploughed back into the fields, leading to an accumulation of plastic legacy in soil. To evaluate the microplastic pollution levels in agricultural soils, we are i ) conducting a global soil survey in all partner countries; ii) assessing the degradation and fragmentation of conventional and biodegradable plastic mulch films in soil, and measuring the resulting microplastic production rate; and iii) measure the degradation and movement of microplastic in soil after repeated application. Microplastics are extracted from soil using targeted methods for different polymer types, and analysed using fluorescent microscopy, FTIR spectroscopy, and LDIR spectroscopy.</p>
